Where did you fly in from?

Let's say I'm a taxi driver. I pick someone up at an airport. Would it be perfectly natural to ask: "Where did you fly in from?"

How else could the question be phrased?

Also, is it "let's say" or "lets say"?

Yes.

Your way is pretty natural and concise. Maybe "Been on vacation?", and let them talk.
