1.He didn't like the strain of cruelty he saw in his father's nature.

What is meaning of the words written in bold?

It can also mean his father had a genetic (inherited) predisposition toward cruelty.
A 'strain' can be a line of genetic descent.

I have a genetic predisposition toward the consumption of huge amounts of apricot pie, Anne. Yummie! But, not meaning to confuse the issue, this puts a strain on my budget!
