Both are possible, but the emphasis is different.

"activities can be effectively monitored and controlled so that variances can be..." -- this just means that activities can be effectively monitored and controlled, and the reason for doing so, or the benefit of doing so, is that variances can be ... (whatever).

"activities can be so effectively monitored and controlled that variances can be..." -- this implies that activities can be effectively monitored and controlled to such a great extent as to make possible the otherwise difficult or unlikely task of doing the thing with the variances.

In this case, it seems likely to me that you want the first version.
