I had them studying English. VS. I had them study English.

The difference between them is the same as the difference between

'I saw him studying English' and 'I saw him study English.'?

study ~ studying: The difference is the same as comparing the two tenses in general. They may look the same, but the had structure is the causative construction. Saw is not causative.
