I wonder if "speaking and having" is gerund or anything.I feel comfortable speaking to him.I feel better having him here.

Well it's definitely a gerund or something!

I'd call these participle clauses. (They are non-finite subordinate clauses.) They are very similar to the same statements with when or if.

I feel comfortable ( [when/if] (I am) ) speaking to him.

I feel better [ [when/if] I have him here / having him here].

Nevertheless, I think a case could be made for calling at least the first one a gerund clause which is the object of the implicit preposition about.

I feel comfortable (about) speaking to him.
