I have a doubt whether it can be used as "John told me he WISHED he had had a car (or he WISHED he had a car)" when we want to report what John said.
SUPPOSE that his original statement was that "I wish I had a car".
SUPPOSE that his original statement was that "I wish I had a car".

Anonymous Suppose that his original statement was that "I wish I had a car". Then you would say John told me he wished he had a car. If he said I wish I had had a car , you would say John told me he wished he had had a car.
