Where had you gone this time.
Which is correct?

He "had gone" away is fine, but you are asking him a question as to where he went. "Where did you go this time?"
"Had gone" is past past.
You could say, I suppose, "Where have you been this time?"
"Had gone" is past past.
You could say, I suppose, "Where have you been this time?"

"(I've) just got back" only speaks of the current state of affairs. It doesn't relate an event in the past.
