Yes, I suppose you're right. Clearly 'check in' refers to parents using their smartphone - or whatever device they use - to find out where their children are. Comparing 'check in' with 'check', I would say that 'check in' carries the extra connotation of 'to see how they're doing/if they're alright'. Maybe I'm wrong, but it seems like 'check in' is typically said by someone who feels responsible for somebody else.

Yes, that's the intended meaning. It's poor English in my opinion.

If you check in on someone, generally you visit them in their room, to make sure they're alright. If you check where someone is, you don't necessarily visit them. Combining these phrases into check in on where someone is is confusing and redundant.
